Knowledge should be able to be lost. If a player has all of their blacksmiths destroyed, they should have to research the blacksmith techs again. Same for any other building.
In addition, people should have to research the ability to have persistent maps of terrain in the dark age.
These two additions would allow opponents to destroy the town center, plunging an opponent back into the dark age, where the map gets unexplored.
In addition, losing singleton structures where there is knowledge tied to that structure is very bad for a player. People would become very protective of singleton structures.
In addition, this would make it very advantageous to launch key strikes on an opponents base, say for example hitting only stables with a petard rush, and attempting to destroy all of the opponents stables to knock their expensive paladins back down to knights. Special operations would suddenly be on the menu beyond just destroying monasteries for relics or attempting to assassinate kings.
what you wanted is a different game, give modding a try so you can implement the stuff you wanted

Seems like whoever attacks first would win the game every time due to the large setbacks they cause. Ripple effects that last the whole game.
Researching techs takes so much time and resources that having to re-learn them will keep you forever behind, imo.
The only time it wouldn’t have this effect is if you both happen to strike each other at the same time, hitting equally impactful buildings. And that would be a rarity, imo… like planets aligning rarity
Even if it somehow magically could work without throwing balance completely off, I wouldn’t personally want this type of gameplay

You have some really great ideas for a campaign, you should try modding as others said because you would get an idea of how to be practical about it. Not to limit your creativity but at the opposite when you get your hands dirty you know better what you can come up with and it’s very satisfying to see it working.
Summary
If you want an even more practical and honest opinion do not actually start modding, it will suck away your time and you won’t get anything out of it other than (most) people telling you to stop wasting your time lol.

Sounds like too much punishment as said Darkness01101 .
However. Like garrisonable buildings can’t support units below certain HP. Military buildings could be unusable below certain HP.
Sabotage could be an interesting mechanic to add too… Maybe for a new UU that makes low damage to buildings but could inutilize it for a period of time (ninjas… why not?).
