After playing for a few minutes, my controller starts cycling through different colours. It begins with my civ’s colour and then switches rapidly through random colours, about one per second. While it is in a different colour, the controller won’t respond, and I can only use it again once it returns to my civ’s colour.

None. It happens in every skirmish game after a few minutes.
