Ranked will the standard mode for competive players. Custom games will be for casual players or competive player wishing to take a break from ladder.
Both SC2 and WC3 was very successful in this, catering to two different types of playes at the same time.
I can imagine though that certain ranked seasons will have use a certain modd as a way to implement distinct themes for different seasons.
