Khan scouting eagles can’t be activated while selected with other unit types. I suspect this may be the case with mongol scouts as well, but I haven’t tested this.
This can be reproduced by grouping a khan with mangudai in feudal age. The icon in the UI to deploy Mr. Eagle will be missing.
